When I use this tool to convert a KML into ArcMap 10.6.1, the menus ask for a GeoDB, then a layer name. At least that is my understanding. I cannot for the life of me import a KML into an existing GeoDB, it always creates a new GeoDB with a single layer. So for example I have 3 different KML files and would like them to be in a single GeoDB. I always end up with 3 separate GeoDB files each with a single layer that I then need to combine. I can do that, but it seems counter productive.
Is this expected behavior for this tool?

This is expected behavior from kml to layer tool. Although counterproductive, it is possible to automate this process with a model or arcpy, but that's a different question..
